Q: Will these fit a 2016 JKU?

They should, they fit my 2015 perfectly and they are the same body.

Q: I'm only installing the rear fenders. Can someone advise of the nutsert/screw size these require?

All of the nutserts and screws are provided with the fenders. It's an M6 nutsert so that should be a 6 mm thread and the length if I remember right was around 25 to 30 mm (a little over an inch). Hold a drill bit up to the nutsert to determine the size of hole to be drilled. Increase the drill size by 64th until the nutsert fits snug.

Q: do these fenders come with hardware to install?

They come with all hardware needed for install. I would spend the money on a nutsert tool, it makes the process much easier.

Q: Anyone have input on whether or not to reuse the plastic inner fenders?

Yes you can. Be very careful cutting then though so you don't cut them too short. I reused the rear but installed the aries metal inner fenders for the front
