Q: It seems like jumping from 2000 to 16000 grit is a huge jump -- should there be an 8000 grit stone in between?

These stones cut well, and I don't find myself wanting an option in between. Just my opinion. At one point, Rob Cosman was jumping from a 1000 grit diamond stone to the 16,000 Shapton. Seems like his focus is getting back to woodwork, and getting sharpening done asap.

Q: Is the case a holder for the stone when sharpening or just for storage/carrying?

Yes they are. These just come with the stand that holds the stones of the work surface Nice set.
